Facts on one screen
A Nusa Penida day trip from the south of Bali has the same bones whichever company runs it: a road leg to a harbor, a boat across, a day on or near the island, then the boat and the road back. The ministry puts the crossing at 30 to 45 minutes by fast boat.1 On the long road tours the car leg before the boat is 1 hour from the pickup point, and the ferry is another hour.
The yacht day this site books packs the day differently. It starts at a lounge in Serangan for about 60 minutes, then crosses in about 30 minutes, and the listing says the boat returns to Serangan Harbor around 5:30 to 6 PM, with showers and a lounge at the office. It is rated 4.95 from 10,885 reviews on Viator and lists from $73 for 8 hours.
What the listing does not state is the pickup time. It lists transfers for the Kuta, Kerobokan, Uluwatu, Ubud, Canggu, Seminyak, Sanur, Nusa Dua, Denpasar, Jimbaran, Tanah Lot and Uluwatu Temple areas, but gives no clock time, so the operator has to confirm it after booking. Do not plan the evening before around a number nobody has given you.

Pickup windows are the highlights tour's own and the exact time is confirmed by message; the boat day lists its areas but no pickup time.
Seminyak, Kuta and Legian are the most common bases, and they sit in the middle of the pickup order. The full-day highlights tour picks up Seminyak, Kerobokan, Kuta and Legian guests between 06:45 and 07:00, with the public fast boat leaving Bali at 8 AM for private and small-group guests. Its itinerary has a 1-hour car stage before the ferry and a ferry of 45 minutes.
The East and West day starts earlier. South Bali pickups run from 05:15 to 05:45 and the ferry leaves at 7 AM; the earlier ferry is the trade for the extra hour of sleep you give up. The provincial portal says Kelingking is always crowded, especially in holiday season.2 According to the listing, a WhatsApp message with your exact time arrives by 8 PM the evening before.
Day trips from Kuta to Nusa Penida and from Seminyak both appear on the yacht day's transfer list. If you are choosing between a sunrise start and a mid-morning one, look at what the day ends with: the boat day is back around 5:30 to 6 PM, and the East and West day stretches to 8 to 10 hours. A late dinner reservation is a gamble after either.
Hours away from base
Upper end of each listing's stated duration: 8, 8 to 10, 8 to 10, 8 to 10 and 9 to 10 hours.
Ubud has the earliest pickups on these lists. The highlights tour picks up in Ubud between 06:15 and 06:30, in the first group of areas with Uluwatu and Canggu. The East and West day puts Central Bali pickups at 05:15 to 05:30. The East Highlights small-group day lists Ubud among its pickup areas, with a transfer of about 1 hour in each direction.
The yacht day lists a transfer for the Ubud area. Remember that the listing's 8 hours and the 5:30 to 6 PM return at Serangan describe the boat day itself, and the road back to Ubud comes after. If you stay in Ubud for the culture and not the sea, a day trip is possible, but a night on the coast the evening before is worth pricing against the early start.
Ubud cooking classes, rafting and temple days fill that town's other mornings, and those listings are not part of this guide. For an Ubud to Nusa Penida day trip, treat Ubud as a long-start base, and book the shorter day, whether that is the boat day or the highlights tour, so that the return is not on top of a very early start.

Early pickup, both sides
The same highlights tour puts Uluwatu and Canggu in the 06:15 to 06:30 window, Jimbaran, Tuban and Denpasar at 07:00 to 07:15, and Sanur at 07:30 to 07:45. Sanur, with the harbor on its doorstep, is the latest start on that list. Provincial sources describe Sanur as the gateway for crossings to Nusa Penida and Lembongan.3
A few tours expect you to come to them. The private East and West day tells guests to look for a counter near Sanur Port and to be on time, because it runs to a fixed schedule. The beach highlights tour warns that traffic and parking at Sanur Harbor may mean a short walk to check in, and asks you to arrive early. If you are staying in Sanur, those meeting-point options can save the early pickup entirely.
All the areas above appear on the boat day's list of transfers, which includes Sanur, Nusa Dua, Denpasar and Jimbaran. The list does not say how much a transfer costs, or whether it is part of the from price, so ask before booking. A transfer from an area outside the list is something to ask about, as the other listings say an extra fee is charged outside the pickup coverage area.

Three of the road tours say outright that they are not suited to the day you land or leave. The East and West day says it is not suitable for Bali Airport arrival or departure days. The full-day highlights tour says the same and states that airport transfers are not included. The beach highlights tour says it is not suitable on arrival or departure days either.
Listings do not give a reason, but an 8 to 10 hour day with a ferry and an early pickup leaves little slack for a flight. Put the Nusa Penida day in the middle of your stay, not at the edge. If your flight is early the next day, you may prefer the 8-hour boat day, which returns to Serangan around 5:30 to 6 PM.
Some limits come from the listing's own terms. The beach highlights tour is not recommended if you are prone to seasickness, and says its boat travels at 23 to 25 knots and may rock over waves. The private East and West day involves a considerable amount of walking and stairs. Check these lines for your party before you pick the day.

The night before
For a central base like Seminyak or Kuta, the boat day is the gentlest option: it is the one tour here that lists a return window rather than just a day length. It lists from $73, against $26 for the full-day highlights tour and $31 for the East and West day. The price gap buys the yacht, the snorkeling and the lunch, and the lower prices buy more land stops and an earlier start.
For Ubud, pick by what you can bear at 05:00. If the answer is nothing, take the boat day or meet at Sanur, and let a car bring you back late. If you will happily be up before dawn, the East and West day shows you both sides of the island.
For Canggu and Uluwatu, the highlights tour's 06:15 pickup is a middle path. For Sanur, nearly any option works, since the meeting points are on your doorstep. Whichever you choose, book the date with free cancellation and keep a look at the weather: the ministry suggests April to October for more favorable conditions.4
